Assay notes: Quantitative RT-PCR. A TaqMan-based alternative transcript qPCR (AT-qPCR) assay was utilized to accurately quantify levels of the different Col2a1 mRNA isoforms (IIA, IIB, IIC, IID) in vivo. This technology is based upon the utilization of a chemically synthesized multiple amplicon standard (MAS) plasmid. The MAS plasmid contains amplicons for six custom-designed TaqMan assays to specifically amplify the IIA, IIB, IIC and IID splice forms as well as the exon 52-53 junction of Col2a1 (to measure the quantity of total Col2a1 mRNA) and 18S rRNA as an internal standard. Data was also listed in Table 3.
