    This was a study of association analysis in combination with genetic clustering to map loci affecting complex phenotypes in non-inbred mice.

    Non-inbred AIRmax and AIRmin mice were phenotypically selected on the basis of their high and low responses, respectively, to acute inflammation, measured by the number of leukocytes infiltrating the inflammatory exudate at the site of subcutaneous injection of Biogel P-100 polyacrylamide beads.

    The possibilty of mapping loci affecting the acute inflammatory response (AIR) in an (AIRmax x AIRmin) F2 intercross mouse population was tested. Using 1064 autosomal single nucleotide polymorphisms (SNPs) 12 groups of genetically related mice from 281 (AIRmax x AIRmin)F2 intercrossed mice were clustered and gap statistics were computed. Association analysis was adjusted for additive effects of gender and genetic clusters. The combined analysis detected two loci on Chromosomes 5 and 7, respectively, significantly linked to both the number of infiltrated cells and the IL-1Beta production phenotypes.

    On Chromosome 5, the marker rs13469943 mapping at 31.38 Mb was linked with infiltrating cell number (p=8.2 x 10-5) where rs3673363 mapping at 35.86 Mb was associated with IL-1Beta production (p=1.1 x 10-6). [Table 1]. The proximity of the two markers suggested that the same locus, Irm2, inflammatory response modulator 2, affected both phenotypes. This locus was not detected in a previous genetic linkage analysis of pedigrees in the same F2 mice, J:175065.

    On Chromosome 7, The Irm1, inflammatory response modulator 1, QTL was confirmed as linked to both infiltrating cell number and IL-1Beta production. In particular, for cell number phenotype, the rs13479477 SNP (p=6.3 x 10-7) mapping at 124.38 Mb was one of the best-associated markers identified previoulsy in the pedigree analysis [J:175065]. For IL-1Beta production 3 SNPs were significantly associated, including the same SNP, rs13479477 also linked to infiltrating cell number. The most highly associated SNP was rs32381191 mapping at 135.556 Mb (p=1.9 x 10-16, Table 3.), which together with SNP rs31680975 were also the two best statistically associated SNPs in the pedigree analysis [J:175065].
