Genetic loci affecting bone marrow stem cell population frequency were mapped in a population of 124 (CBA/H x C57BL/6Ola)F2 intercross animals. A panel of 126 polymorphic markers at a resolution of 20 cM was used for the genome scan. Lin- bone marrow cells were extracted from 8- to 12-week old mice and sorted for Sca-1+ and c-Kit+ subpopulations (L-S+K+). Parental strain CBA/H displays four-fold higher L-S+K+ populations compared to parental strain C57BL/6Ola.

Significant linkage to double-negative (L-S-K-) bone marrow cells mapped to 18.4 cM on mouse Chromosome 17 near the HLA locus (18 cM - 19 cM) with LOD=4.6. This locus is named Lskpf1 (LSK cell population frequency 1). CBA/H-derived alleles at Lskpf1 confer increased L-S-K- cell frequency with additive inheritance. The 95% confidence interval of Lskpf1 spans 11 cM - 22.6 cM, or 25 Mb - 43 Mb. This locus also exhibits suggestive linkage to single positive L-S+ bone marrow cell populations (LOD=3.1). Hscfr (24.5 cM) is a previously identified QTL mapping near Lskpf1. Suggestive linkage to L-S-K- cell frequency mapped to mouse Chromosome 19 at 46 cM (LOD=2.7).

Significant linkage to double-positive (L-S+K+) bone marrow cells mapped to 41.5 cM on mouse Chromosome 10 (LOD=3.5). This locus is namedLskpf2 (LSK cell population frequency 2). CBA/H-derived alleles at Lskpf2 confer increased L-S+K+ cell frequency with dominant inheritance. The QTL interval spans 32.4 cM - 50.4 cM, or 66 Mb - 91 Mb. Potential candidate genes mapping near Lskpf2 include Tmpo(49 cM), Spic, and Itgb2 (41.5 cM).

Suggestive linkage to double-positive L-S+K+ cell populations mapped to Chromosome 6 at 29.9 cM (LOD=3.0) and 48 cM (LOD=2.6), chromosome 17 at 6.4 cM (LOD=3.2), and chromosome 18 at 13.1 cM (LOD=2.8).

Significant linkage to single-positive L-S+ cell populations mapped to 37.6 cM on mouse Chromosome 15 (LOD=3.7). This locus is designated Lskpf3 (LSK cell population frequency 3). The QTL interval spans 23.2 cM - 42.9 cM, or 55 Mb - 75 Mb. C57BL/6Ola-derived alleles confer increased L-S+ bone marrow cell populations with dominant inheritance. Ly6a (formerly Sca1) at 42.7 cM is a logical candidate gene for Lskpf3.
