Linkage analysis was performed on a (C3H/HeJ x C57BL/6J-Ay/a)F2 population to identify loci associated with modification of coat color. 134 F2-Ay and 118 F2-A animals were used for this study. A C57BL/6J x (C3H/HeJ x C57BL/6J-Ay/a)F1 backcross (BC)population was also constructed. 92 BC-Ay animals and 82 BC-A animals were used for this study. 88 autosomal markers and 2 X-linked markers were used in the genome scan with an average marker spacing of 17.8 cM.

Dmyaq1 (darker modification of yellow agouti QTL 1) and Dmyaq2 were identified on mouse Chromosome 1 near D1Mit236 (25.7 cM) and D1Mit19 (36.9 cM) respectively. Dmyaq1 and Dmyaq2 modify the darkness of yellow (sable) and agouti (umbrous) coat color. C3H/HeJ-derived alleles confer increased darkening of coat color (decreased Y values) and increased color difference (increased E delta values) with a dominant or additive mode of inheritance at Dmyaq1 and Dmyaq2 in the F2-Ay population. In the F2-A population, C3H/HeJ-derived alleles are recessive to C57BL/6J-derived alleles. The effects of Dmyaq1 and Dmyac2 were confirmed in the backcross mice.

Dmyaq3 was identified on mouse Chromosome 15 near D15Mit193 (57.9 cM). Dmyaq3 modifies the darkness of yellow (sable) coat color. C3H/HeJ-derived alleles confer increased darkening of coat color (decreased Y values) and increased color difference (increased E delta values) with a recessive mode of inheritance.

No evidence of interaction between Dmyac1, Dmyac2, and Dmyac3 with the agouti locus was observed via two-way ANOVA analysis.
